Purely a personal view here, but it seems to work for me...
If I'm building a setup and buying all the components from new rather than cobbling together existing stuff I already have, I prefer to choose components that should work together with little or no riser. For me, that's an optimal setup, and if I have to use more than 1/4" of riser, then I consider it a compromise. Having said that, I always prefer to fit thin shock pads, because I prefer a cushy ride. But if I think my choice of components would require much more than that, I'd rather make different choices.
There's so much stuff out there to choose from, it shouldn't be difficult to put together the sort of setup you want, without having to jack it up on loads of riser.
As I said earlier though, that's just my view, others may differ.
